EVALUATION OF DNA EXTRACTION FROM FECAL SAMPLES FOR 16S rRNA GENE SEQUENCING OF THE GUT MICROBIOTA

Abstract

Background: Gut microbiota dysbiosis contributes to chronic inflammation, promoting the progression of adenomatous polyps and colorectal cancer (CRC). This study aimed to: (1) Evaluate the efficiency of gut microbiota DNA extraction from fecal samples using the QIAamp PowerFecal Pro DNA Kit; (2) Investigate the gut microbiota in three representative fecal samples (derived from patients with adenomatous polyps, CRC, and healthy controls) by sequencing the V3 - V4 region of the 16S rRNA gene. Methods: Thirty fecal samples (10 controls, 10 adenomatous polyps, 10 CRC) were subjected to DNA extraction using the QIAamp PowerFecal Pro DNA Kit. To characterise the gut microbiota, one sample was randomly selected from each group and sequenced on the Illumina MiSeq platform. Results: High-yield DNA extraction was achieved in all 30 samples, median DNA concentration was 252.1 (IQR: 162.0 - 311.9) ng/μL, with good purity and specific PCR amplification (550 bp). Analysis of gut microbiota in three representative samples revealed an increased Firmicutes/Bacteroidota ratio in the CRC sample compared with the adenomatous polyp and control sample; Prevotella predominated in the adenomatous polyp sample; Fusobacterium nucleatum, Enterococcus faecalis, and Streptococcus gallolyticus were detected in the CRC sample but were absent in the control sample. Conclusion: DNA extraction from fecal samples was successful, providing sufficient quality for 16S rRNA sequencing to analyze the gut microbiota in patients with adenomatous polyps and colorectal cancer.
